how to distinguish engines having same code

hi we are using struts as UI in application and from UI a file is uploaded and inserted into database and it is kept in central repository.user can change the file and again upload it.there is a console application engine which collects the data from the database and compares it file kept in central repository .problem is that we have introduced a new engine for testing purpose it has almost same code as previous engine and both of them keep running simultaneously so when we upload a file htrough ui there is a possibility that any engine can pick that file and start processing as both access same database .file is kept in central repository
both engine look for the new files in same repository so please tell me is there any way to prevent this.
